Pühajärve manor is first recorded in 1376. Until the 1600s it belonged to the Uexkülls, and later to the Rehbinders, the Stackelbergs, the Samsons, the de Villebois family and the Stryks, until August von Sivers bought it in the 1880s. In 1887 a Historicist stone house was completed. It was mostly one story with an attic floor, with a four-story tower rising at its left end. The back of the house faced the lake. After 1919 the manor housed a rest home.
The house was gutted in 1944 and rebuilt in 1951 as a full two-story Neoclassical rest home. It was renovated in the late 1990s, and in the 2000s the tower received a glass top.
