Habaja mõis loodi 1646. aastal, kui see eraldati Vana-Harmi mõisast.

Habaja manor was created in 1646, when it was split off from Vana-Harmi. In the second half of the 1700s it belonged to the Ungern-Sternbergs and then to Moritz Wilhelm von Pistohlkors; in 1790 Bernhard Heinrich von zur Mühlen acquired it. For much of the 1800s it was held by the Hunnius family. The house is a one-story timber building with an archaic old Baltic layout, probably built in the second half of the 1700s. It has a tall hip roof, paired windows on the facade and two mantel chimneys. In the 1800s slightly narrower wings were added at both ends.

Today In recent years the house has stood empty and been vandalized. In the late 1900s, when it held a collective farm office, it lost its interior layout and furnishings. Most outbuildings survive in their original or near-original form.
